How do I set the start position of Link?

It's just a different graphic in place of the bat graphic.
Changing the graphics is pretty easy to do, but you can't change the way the enemy acts, like the movement or hits it takes to hurt or kill him.
There's a pdf file that comes with the 2.10 version that shows where each enemy is located, and on PureZC Exate/Polygon8 has a thread that shows all the information on all the enemies, like what cset they use, how many hits to kill them, which row of graphics shows during what function, etc

To recolor an enemy that uses a cset other than 7,8, or 9 you can open the esp1 (sprite palette) and select that cset and then click on "load to cset 9"
then you go into tiles, change to cset 9 and you will be seeing it in the cset it uses and will be able to edit it.
When you exit tiles, it automatically goes back to standard palette, meaning the enemy cset you loaded to 9 will go back to default.

To get the maps to work...
OK, here's a basic thing that might help you.
A general way to set up a quest is to put the overworld on map 1 and then houses interiors on map 5, cave interiors on map 7, and level 1 on map 11 level 2 map 12.. etc

Every time you warp you warp from one dmap to another, maps and dmaps aren't the same thing, a map is where you build all your screens, a dmap is how you warp to those screens and the dmap sets how those screens are displayed, like what color, what music to play, what level number to use, and what map to display, etc.

To make the map work for an area, you open that areas dmap and click the blocks on the little map to show each room used in that map, in that dmap you also fill in the screen numbers to where link starts, and to which screen has the compass.
Then when Link picks up the map (item) placed on one of those screens the map becomes visible to the player.

oh yeah and how would I make link be able to run with like say Pegesus boots like in LttP? is that possible?

How do I make rooms diffrent colors then the rest of the dungeon its self? I know how to change the colors of the rooms but the rooms remain the same =/

By changing to another dmap with a different palette color selected

EDIT,
It might help you to look at a completed quest to see how things are done.
If you download my SwanSong quest, and type in gleeok3 you can look through it.
it has a place where link jumps off a cliff too, so you can see how that is done.

Your screens are starting to look pretty nice. 😉
the lower door tile that you have out in the floor should be brought down 1 tile into the place where the dark door combos are, other than that, that's a real nice screen.
I'm talking about that bottom half of the door

Oh is there a way to make the ladder on certain area's of the map pop up after you kill all the enemies?

You do that with secret combos
Go to data>secret combos, and misc which are 16-31 and you put the ladder in those, then place those flag numbers where you want the ladder to appear, like if the ladder is in slots 16 and 17 then those are the flags you place.
Then since you want killing all enemies to trigger it, you click on Data>screen flags and select enemies=secret

No, that's to push a block on to trigger secrets.
The screen flag block=shutters is what is used to open shutters
flags and screen flags aren't the same thing

so how do I set a certian block to open the shutter? do I need to put the no pushblock flag on the blocks that dont need to be pushed?

oh yeah and for other people to hear my custom music on my game do I need to include the music files within the zip?

I probably confused you in my post above.
it's Data>screen DATA (not screen flags) block=shutters.

To make that work all you need to do is have a block with push or push 4 way flag placed on it and block=shutters checked.

You should set down now and read through the tutorial now that you are familar with where everything is, these basic things will be clear to you now, anyway you'll understand most of what the tutorial is telling you about.

there are links to the tutorials on my page.... top link in my sig.

Oh BTW how do I make it so the boss doesnt come back..and you can't get the same item over and over again?

You shouldn't need to.
Bosses shouldn't come back and you should only be able to pick up an item once.

I'm pretty sure I saw them in there, I think I even built you a screen with the upper walls used in hyrule castle.
What they use as the lower walls I believe is further down in the combos.

I just finished hyrule castle making it an all. but now I wanna start on the overworld and Link is supposed to come out of hyrule castle but there is NO tileset for it.

oh, you mean the overworld tiles.
click on quest>graphics>combos and scroll down through the combos that way, if they are there they will be easier to find that way.
If they aren't you might have to grab them from another pure set, I know they are available.
