I'm not sure if I'm just doing it wrong, but I have several scripts in my quest that have been compiled and slotted, and are being used by FFCs. But for some reason, only the script I last compiled ever functions. All the others just stop working.
This has been happening since at least build 788.
That's cause you need to put all scripts in one .z file. Just put the Import "std.zh" at the beginning and then put all of your scripts after that, the 2nd after the 1sts end bracket and so on. Then when you compile it'll show all the scripts within the file on the scripts window.
In that case, this needs to be explained somewhere! So far I haven't been able to find it in any reference materials.

What do you mean? It's written right here in subsection π, line 1 of the Compiling Scripts page of the Official Zelda Classic Documentation Wiki:
ZQuest can only manage one ZScript file. For instance, if you compile one file, assign its scripts, then compile a second file, you'll lose the compiled scripts from the first file.
