I'm sorry, I forgot the User posted image symbol. Again.

You should remember this room, _L_. (Yes, the warp works properly now.)

You can see those Stalfos 3s in the few bottom pixels of the small subscreen. It might be some sort of placement error.

I think more than likely it would be related to how the traps did that as reported long ago.
Maybe all enemies are set a couple pixels high.
DN added a quest rule to fix the traps, you might see if that fixes those enemies as well.

So what you want is for 2.10 quests to have the Subscreen Over Sprites rule checked, but quests lower than that should have it unchecked.

Is it just that in 2.10 the subscreen was always over sprites, or is there some bug where enemies now appear with a y offset that wasn't there before?

I honestly think that the bug is that the enemies are appearing over the subscreen rather than under. I don't think there's a glitch with the placement, but I'll try to prove this.

Fixed in the next build. For some reason the subscreen was moved to render before non-flying enemies.

Here is the current rendering order:

*Layer 2, if set to background
*Layer 3, if set to background
*The foreground
*Link and cave, if Link is stepping in/out of a cave and layers 1 and 2 are not set below caves.
*Layer 1
*Layer 2, if not set to background
*Link and cave, if Link is stepping in/out of a cave and layers 1 and 2 are set below caves.
*Pushblocks
*FFCs
*Doors
*Lens hints
Shop prices
Link, if swimming
All non-Link sprites
Link, if not drawn already
Like-Likes and Wallmasters, if they've eaten Link
*Layer 3, if not set to background
*Layer 4
*Overhead combos
The subscreen, if not over flying sprites
Link, if jumping
Enemies, if jumping/flying
Moving Fairy
*Layer 5
*Overhead FFCs
*Layer 6
*Message Text
The subscreen, if over flying sprites

Starred items are also drawn when the subscreen is scrolling down.

Note in particular that the subscreen, if not over flying sprites, is drawn after Link, projectiles, and non-flying enemies, but before flying enemies (ie Peahats). If this behavior is not quite NES-consistent, tough. We'll address it after 2.50.
