I assume it is possible to use these to affect the max number of Bombs and Arrows directly, but do I have to have a bomb bag and quiver in my inventory to do so?

I have questions on how these work, too. You'd think it would be as simple as just adjusting the variables, but OOOOH NOOO.

I'm still not clear on what items have what effect on game counters.
