Enemies in Layers

you can't set the enemies on layers anymore, all layers show the same enemies.
it don't matter what map # it is, if you set an Octorock on Layer 0, that
Octorock carries over into every layer.

You mean, if, say, I set screen 01 to be a layer on screen 00, and I set 00 to have an octorok, then an octorok will show up if I physically go to screen 01?

it's not doing it now, it must have been a hiccup or something.
I set enemies on the layer screen, like for a Summoner, but the Summoner
carried through to the layer screens overwriting the enemies that I placed
there.
EX:
LAYER 0: MAP 1 / SCREEN 00 - Summoner with layer 1 set
LAYER 1: MAP 2 / SCREEN 00 - enemies set for Summoner to use
leave 2/00 return to 1/00 add another enemy to the Summoner
return to 2/00 and the enemies from 1/00 have become 2/00's enemies (Summoner & added enemy) overwriting what I put there before.

but like I said somehow it stopped doing that the next time I reopened
the quest, I tried to duplicate again and it didn't do it.

Something is wrong in the enemy department.
I went for a couple days with no Keese in the passageways, then they just started showing up again.
