My copy of ZC has somehow gotten itself permanently stuck in windowed mode. I made it like that once, and now I can't get it out, even by making a new shortcut. So where do I turn? Why to the ZLaunch of course. Now, I see the "fullscreen" box is unchecked. I check it, and in my ZC folder, open it. Still windowed. So I click on the "Launch ZC" button in the ZLaunch, and it opens for a split second before quitting.

Try changing it in the ag.cfg file (open it in notepad)
the top half is zquest and the lower half the player, I assume you mean the player right?
scroll down and look for this, mine is full screen and reads
resx = 320
resy = 240
sbig = 0
Ah, thank you Freedom. That fixed it.
Now the only bug is the ZLaunch not launching properly.

ZC Launcher has been working fine in the latest betas for me (548) when selecting full screen for ZC. Dead bug?
Oh whoops sorry :-P. I took a look with ZCL and it sets the mode correctly. It must have been a bad zelda build so this bug is dead 😛
