If I have the Lens Hint rule checked, and I use the lens to search for secrets, any of those secrets with a Bomb flag show tile 0 in Cset 0 instead of a normal bomb, and same goes with super bomb flags, which show that same glitch tile instead of the super bomb. Plus, the whistle and fairy flags do not appear.

Ecch indeed. I think I've sorted through most of these issues.
Bombs and superbombs should work again.
Fairies were taken out a while ago for being excessively buggy; I think they're now fixed.
I'm not seeing any problems with the whistle. Note that hints use the tile set for the level 1 item in question, except for silver/gold arrows and magic/fire boomerangs. Push combos display the tile of the bracelet with the power needed to push them.
