Does this occur in caves or in a dungeon room?
Link cannot buy any item (even though he has enough rupees) in a room with a "Potion Shop" room type after the message disappears (quest rule activated). He can only buy it the first time he presents a letter to the guy and as long as the messages is on the screen.
