Normally, invisible enemies are seen as a transparent, shimmering outline. In this beta, they aren't seen at all. They still exist and function normally. They just can't be seen.

I know why this is broken. Does anyone know exactly when it stopped working? It will help in finding a fix that doesn't cause more problems.
why not just give that option up to the player? Do they want transparent outlines or just completely invisible?

Well, the original plan for invisibility levels was as follows:
Level 1 - Predator effect with no amulet, visible with any amulet.
Level 2 - Invisible with no amulet or level 1 amulet. Predator effect with level 2 amulet. Visible with level 3 amulet.
Level 3 - Invisible with no amulet, level 1 amulet, or level 2 amulet. Predator effect with level 3 amulet.
Level 4 - Always invisible.
although that would be mean to have enemies use the invisible 3 effect.
