Could someone give me a good explination on how to go about making a custom boss? Is it pretty limited on how you make one? Or can you do a whole lot with it? I got to the mushroom boss on DoY and saw that, but is that all you can do with it?

I could be the happiest man alive if it weren't for this damn depression.
Creative pitwarps. You set your tiles, then set a way to "kill" the boss. Be it enemy fires convered by layers, weapons flags, or something else. If you want it to have minons that progress, you'd set up some secret combos that change the walkable floors to to pits when you defeat all the enemies on the screen.
Most bosses are done with fires, fire shooters, and layers. But, you can get ALOT more creative.
AIM me sometime if you'd like a novice walkthrough of this process. Otherwise, there are plenty of other folks that've mastered this art. Nick, for example.. He did several nice Link vs. Shadow Link battles with sword/boomerang/bomb flags, and pit warps. Then, there's always C-Dawg..

I'll give you one piece of advice: after you have learned the basics of creating custom bosses, or any tricks, for that matter, let your imagination carry you. Don't look at the limitations of ZQuest and build around them; think about what you want to do, then find a way to do it. You can do so much if you just think about it. Methods could be explained and understood, but memorizing how to do something won't do nearly as much good as actually understanding that you can do whatever you want if you think about it. Of course, practice helps, so first learn what some of the ZC community knows, then expand your horizons by finding a way to do what you want to do.
And IMO, C- only started this "revolution". More people are learning how to make tricks, and a few people will be the ones who can improve the methods known today, and understand enough to create whatever they want. I look around, and I see people describing their quests as "It has some good tricks." Remember, tricks are good to have in a quest, but you must also know how to make your quest fun. Even with great tricks, if your quest isn't any fun, not many will want to play it.
I'm sure someone will explain to you how to create a custom boss. Like Teilyr said, you can get very creative.
