Are the secrets permanant? Are you on a Dungeon DMap. (Former is required, latter cannot be used with it due to it overriding whether secrets are permanant.)
Yeah, secrets are permanent, and it is a dungeon DMap, but I'm using the beta, so I have the option to make them permanent in a dungeon(Treat as Cave Room screen flag)
