I'd really like to have it start in a window every time without having to run it from the command prompt with the -window argument... Also, something bigger than 320x240 might be nice. Any tips? Is there some sort of configuration menu I'm missing?

Make a shortcut on the desktop if using windows. You can specify the size you want too, for example do "-res 512 448 big" as well as -windowed.
