Anyway now I am wondering. Why don't any of the quest I've downloaded have sword beams, like Link's retirement and Zelda Quest.

I was in the park and I saw a kid flying a kite. He was so excited that his kite was in the sky. I don't know why, that’s what they're suppose to do. Now had he had a chair on the other end of that string I would have known. Imagine trying to fly a chair, you'd have to run like hell.

often the wooden sword is set to no beam, but it can be set either way by the builder.

That is a very common trend. I think LttP is the main reason for this - the first sword in that game didn't have a beam; you had to get the Master Sword to earn the sword beam.
No, you can't change the graphic for the sword beam. What's more, the beam will flash using certain csets. So if you're not careful, the sword beam can end up looking glitchy. I found this out when I was trying to make a flaming sword, the best I could end up with was fire that flashed red and green during the sword beam.
Link's Retirement and Zelda Quest don't get beams until you get the magic sword. But it is completely up to the creator wether or not you get beams at the begining of the game. I have played some that do.
