Wh... That never worked for me. In DoY, even after the boss flags event... things... are activated, the next time I save, they are back. It seems to be totally.... random.
What I do is after I do the goal, I warp Link to an identical area without any enemies.
An example of this is when you enter someone's house that moblins have invaded after you kill the boss and get the triforce, you enter the "lobby" of the house, but the Z64 House midi is playing instead of my CT Black Omen, (great Midi )
So Link can explore the house with people in it instead of monsters.
Oh, and I use the boss flag event to trigger a pit tile to warp Link to the people house when he enters the monster house from the overworld. It works really well.
