Ok - new question: I am building my first dungeon and I set up a secret stairway that should reward Link with an item. I selected the item; however, I don't know how to connect the staircase to the gray area where the item is located? Currently, Link enters the staircase, and then he just appears at the bottom of the gray area, and there is nothing in the box!

Okay, is it just a gray screen or is it the passageway with the four bats?
If you're trying to set up an item cellar (like they used in Zelda 1), then you need to set the room type of the dungeon screen to special item, the "A" tile warp to "Cave/Item Cellar" and specify the item in the 'other' category like you did with the Shop earlier. All of this can be done in the Screen menu.
If you're trying to place an item on screen and it's appearing in the corner, use the item square on the main menu to set the new position.
If you're setting up a warp to another area, you'll need to set the warp target based on which warp you are using (If the combo is Stairs A, you need to set the A warp target using that box on the main menu to the position you wish Link to start). You also have to make sure that the warp is going to the correct dmap and screen: you can test this by clicking "Go" in the warp menu.
