Ok, layers 0-2 appear underneath Link. Layers 3 & 4 appear above link and below flying enemies, Layers 5 & 6 appear above everything. To set layers, you need a sperate screen for the layer you are using. Go to the Data menu and choose layers, then tell it what screen you want it to use for each layer you want. It will apply that screen over the one you're on, creating the layer effect.
Now if i could get help on the second part
When you edit a dmap, ther's a space on there to give the dmap a name.

Simple. That is controlled by its' own set of tiles. Just change the tiles.

Oh, I see what you'r asking now. I think you can either use map maker to make a map, or visit every screen and then take a screen shot of the map. Then shrink it down to whatever size the those tiles use and import it into ZC.
The fun part of course is getting it to look right in just 16 colors. If you're looking for an example, I believe it was Revenge 2 that had that effect.
And one thing to remember is that the samemap must be used by all overworld areas. In other words, if you use that effect, you'd better only have 1 overworld area. Otherwise, you'd confuse the player. :)
If you use too much layers the game slows down!
