Palettes are sets of colors. You assign a certain palette to a dmap with the dmap editor. Each one will make the area look different because it uses different colors. For instance, in the DoR tileset, the green colors that trees use are replaced with white in the winter palette, so that trees and grass look snow covered. You can create and edit palette with the palette editor, but I don't know much about that. Freedom's website has a lot of information about palettes. You should look there.

Palette:

A set of 256 colors. The maximum colors Zelda Classic can display at once. Each Palette contains 16 CSets.

CSet:

A subset of 16 colors within a palette. Normally, Zelda Classic only lets you display a tile in a single CSet. (You can use the blue squares in the combo editor or 16-bit color mode to get around this if you must). The first three CSets in a Palette (and CSet 9) are unique to that Palette and can be changed by editing the Palette->Levels. The other CSets are shared by all Palettes in a quest. Use these common Palettes for things that should not change color in different DMAPs, like enemies, items, subscreens, etc. Some of these CSets are hard-coded for special things like changing Link's CSet when he picks up rings.
