I'm still working on it. I need some ideas. Here is what I currently have:
1)Link starts in Hyrule. He goes in his house. His mom tells him to go to the castle, and gives him her boomerang.
2)Once the Castle is beaten the king tells him to go thourgh the portal next to him, (to the swamp) and return with the 6 tokens.
3)Link encounters his dark side. (For the first time.) Link does not fight him yet.
4)He meets a wolf puppy who can talk. (This is a magical swamp) The Puppy growls. Link backs up, grabs his boomerang and throws it at the pup. But that just just makes him angry. Now it's a mono to wolfo battle (enemie type unknown). When Link wins the wolf pup heads straight for his father, yelping. Link follows.
5)They go to the wolf's father, but his dark side controled him...
6)Link asks about the 6 tokens. The wolf marks them on his map, and tells him to go for the fire token first. However, Link needs the ladder to do so. The wolf sends link thourh a time warp to where the ladder is. Time warps are relative so the ladder isn't there anymore instead there are stairs there...
7)Once that area is beaten, Link is warped back to the swamp, unable to get back to Wolfie's father. Wolfie (the wolf pup) follows Link, helping him, on his journey to fire mountain. However he is detoured. Falling, Link encounters his dark side who has taken wolfie hostage! Go left and you get warp back to Hyrule, go right and your traped with the swamp token and the sea dragon, go straight and you go thourgh a challenging labybrinth and save Wolfie. What should Link do?...

?)At the end Link returns with the 6 tokens. He finds the king being held captive. He is told to find the wind mage and kill him.
If I like your idea I will tell you that it's approved, and add it to the list.
Edit: If you want to beta test just ask. It will take awhile to get it to you though.
