Transparent Tile Backrounds

How do i make the background of a tile transparent?

In the tile editor, the "transparent" color is the one that's either black or magenta with a gray "X". However, simply using the tile won't make it transparent when adding it. You have to use layering. Maybe someone can help you with the layering... (If you know how to layer well, you should be set!)
