has anyone able to put more than two physical or ability capsules on a character such as Goku?

By more then two, you mean two different ability/physical capsule, or more then one of the same.

Either way, yes, it's possible.

On my saved game, Goku has this setup.

king kai fistx2
king kai fistx5
king kai fistx10
Super Sayian
Warp Kamehameha
Warp Kamehameha
Warp Kamehameha

But, I'm assuming you're talking about the first Budokai game.

On Budokai two, you can only have two of the same physical/ability capsule.

On B2, my goku has this setup.

King Kai Fistx20
Super Sayian
Super Sayian 2
Super Sayian 3
Super Spirit Bomb
Super Spirit Bomb
Super Dragon Fist
