Well, for the life of me, i cannot seem to make any mods that i download appear in the MOD window that is under the setup in the game.... i tried putting the mods in the gamedata\base directory, and it still does not appear to be active and it also does not show up in the MOD list in th game. is there something that i am missing perhaps?

Putting them in the "base" directory makes them permanent, and you usually don't want that.
What you need to do is create a folder within your GameData directory and stick the mod in it. Then it will appear in the Mods menu.
You need to create new folders for every mod you want to load this way, otherwise they will all be grouped together.
