When you kill ninjas in shinobi , are they supposed to hang there in the air for a second, or split in half right then?

well I had the Mega Dirve version, in that, they just went poof with no wait, granted things can be different in the psx version.

From the footage I've seen on Extended Play, it shows the player cutting through all the enemies and then a cutscene happens when they all split apart.

If you don't experience problems in other games then you are fine or possibly the shinobi is defective.
