Digdogger reterns

The digdoggers keep on reterning, How do I stop this from happening?

Well, unless he's your dungeon boss, you can't. And, you can't have two dungeon bosses.

... you can! Dodongo is the only boss that returns..
so if you don't use a boss flag secret in your dungeon, use the dungeon boss flag for him! The real boss will disappear as a normal boss.. But the boss roar will stop after beating Dodongo!

I'd hate to ask, but what's that have to do with a DigDogger?

I think the Gleeok 2 comes back (well, it did in 104) too.

It does. I have a Gleeok2 in one of my quests, but he's not the boss, and every time I leave the dungeon and come back, there he is again...

But the trick should work on him as well!!
